So I'm Looking to upgrade my PC in the near future (1-3 months) but to be fairly honest I don't know what to upgrade exactly? leaning towards a new GPU, but I would like to also hear from you guys.

Looks alright to me mate, the only thing I'd say is if Arma3 is a big deal for you. Switch the processor to a 4790K so you can overclock it.
I can't say I'm a huge fan of the Mini-ITX case though.. Are you really going to be carrying it around a lot?

If not, then I'd recommend just getting a proper ATX case with some good cooling.

 
I agree with @Mycaelis, make it a 4790k for overclocking potential down the line, and dont get a mini-itx case. 

Mini-ITX is good for lower power machines, or portable machines, or things like set-top media centres. The cases can be restrictive on cooling and you'll wait air moving around past your GPU and CPU cooler to increase their lifespan. They can also be restrictive on the size or number of components you want to fit it, i.e. some will not take full length graphics cards.

If you're not going to be travelling the country going to lan parties, get a larger case. More room for air, more room for your hands as well when putting it together

The only thing i would say is the 780ti - consider upgrading that as well. Dont get me wrong the 7xx series is a good series, my 770 was very capable. But the 7xx series are rebadged 6xx series with some tweaks, so compared to a 9xx series card it's already a little outdated. It will also use more power and produce more heat than a newer card (unless you get something real power hungry)

 
To be honest, I'm not well fond with overclocking, and with the ITX case my intent was to build a small but very powerful computer, I think the obvious upgrade would be a 980TI? 

 
If your upgrading for better performance on Arma then changing the GPU isn't really going to do much other than take money out of your pocket and add a couple more frames.

 
@PC Wolf 'overclocking' a 4790k or any 'k' series processor only involves setting a multiplier, if the motherboard doesnt overclock automatically for you.

a 980ti is an obvious upgrade - but you'll want to make sure it and the PSU fir it will all fit in your case. my 980TI is specced for 350W draw on it's own, before any other components.

 
It's a pretty good pc and you don't know what to upgrade.
So why don't just wait till you have a good reason for it?

ATM, a 970 would be a very good choice. but since you have a good pc already, you might save up for and 980 you'll be set for the future then.

 
Frames in Arma.
Why? With this system you should get like 70 - 90 fps in altis or other mods.
Only stuff like KOTH can lag a bit.

I have a GTX 660 TI OC 2gb, I7 4790k @4,4ghz and 8GB 1600MHz ram.
I get between 70 and 90 fps in altis life.

 
I'll check that after 1/2 hrs of playing arma and reply with a temp
