Chances are you didn't sync or the server failed to sync correctly and thus, not saving the money earned. Make sure you sync, you should always have the same amount of money.

Creating a new profile does not affect the money on each of them, as they are tied to your steam account. When you change from medic to civ (as well as cop, or any other whitelisted faction e.g. the UNotcomingbackMC, and vice versa, you will have the same amount of money on each profile.
